There are any number of reasons why you might want/need to have an application running with elevated priviledges, and unfortunately if you need to be able to interact with it, that pretty much means it's going to need a window on the desktop. Examples of such applications might be system monitors, back-up agents, etc. Allowing this should NOT be a problem. It's almost as if root ran Xeyes on your display, and it allowed you to get a root shell...
